Athrun Zala, former ZAFT ace and hero to all in ZAFT, is now the personal bodyguard of Orb's Head Representative, Cagalli Yula Athha. During a meeting with PLANT's new Chairman, Gilbert Dullindal, members of Earth Alliance's elite mobile unit, "Phantom Pain", sneak in to steal ZAFT's three latest "Gundams". ZAFT soon deploys its latest advance warship, the "Minerva" along with the revolutionary "ZGMF-X56S Impulse Gundam" to recapture the stolen units. Athrun and Cagalli get caught up in the Minerva's pursuit and soon meets the Impulse Gundam's pilot; Shinn Asuka, a young boy who was once living in the ideals of Orb. Conflict soon erupts between Cagalli and Shinn's beliefs as his tragic memory of witnessing the death of his entire family haunts him to this very day, reminded by his little sister's pink cell phone. Athrun and Shinn's lives soon change as former ZAFT soldiers of Patrick Zala's reign decide to send the remains of Junius Seven on a collision course with the Earth. Destiny once again betrays Athrun, forcing him to return to the endless bloodshed on the battlefield as after that terrorist act of Armageddon; the second war between PLANT and Earth begins with the firing nuclear weapons once more...
